I would suggest Corel Draw. Load each individual frame into the program one
at a time and edit it as you would a photo.
There is usually a very good reason why the copyright owner does this sort
of thing ;-)

I've heard of a VirtualDub plug-in that is supposed to removed Logo's in the
corners of the screen, I'm sure it will have some effect on a logo in the
middle, BUT if you take away the logo, where do you recover the original
background when it's been wiped away? |

Depends on the logo and the background I suppose.
The translucent logos could probably be removed fairly easily. Mostly
it is just a matter of adjusting the brightness/contrast/etc. If the
logo appears on a blank/black frame then the program would have
something to work with.
Removing the opaque logos however would require a lot more guess work.
You could copy/clone some pixels from around the logo, but unless it
is a solid background the result would be messy.
Of course, if the goal is to just remove the identity of the source
then you just put your own logo on top of the one you want to remove.
I've actually seen this on the news. Done with permission I assume.
