I have found that on the Sony DVP-CX985V 400 disc changer, certain 16:9
"widescreen" DVD's play in a letterbox format within a 4:3 "window".

My monitor is 16:9, the Sony is set up for 16:9 output, component
progressive.

An example of one such ill-behaved DVD is Brainstorm (Natalie Wood's last
film).

This is highly annoying as it severely reduces the movie size on the screen.

My Philips 724 does not exhibit this problem.

Any way to fix this on the Sony?

Is there a way hack the affected DVD's and make re-coded copies in order to
fill the entire screen?

I'm pretty sure you will find that those letterboxed movies that play in a
4:3 window are what are called non-anamorphic, meaning they are not enhanced
for widescreen televisions. Your Philips is doing something wrong or is set
incorrectly, because every dvd player that is configured correctly for 16:9
playback should play all non-anamorphic movies in a 4:3 window. For your
non-anamorphic titles, try setting your dvd player to 4:3, or setting your
tv to a different format, like wide, or cinema, or some other BS setting
they put on those tvs.
