My DirecTiVo (series 2) clearly passes thru DD5.1 no problem while watching
it live, but if I record that particular movie and play it back, it's only a
Dolby pro logic recording. I've set the TiVo to output DD in the sound
screen. Am I missing something? I read that the DirecTiVo (unlike the SA
version) will record DD5.1.

I recorded a couple of James Bond movies this weekend during from a free
Showtime weekend, on my HDVR2, and the DD5.1 was preserved.

Did you set it to record and output in DD before or after playing back the
programs in question? If it was set to standard during the recordings, then
that's how they were recorded. New recordings going forward should be in
DD.
