When you reach the video encoding section of this guide you can choose between TMPGenc 2.5 plus, or CCE SP 2.5 with Avisynth. I have included two separate encoding sections that cover both these encoders, choose the one that applies to you.

For audio conversion I think foobar2000 might be able to convert almost anything to wav format, so you shouldn't have to worry about trying to find a 101 different programs to do convert your audio.
